Always keep the factory caliper slide pins even if your caliper is frozen rusted to hell etc. The factory pins are stainless and last forever - just sand them if they get pitted. The rebuilts tend to use the silver cheese metal slide pins.

Seems unlikely to be related to the SAS delete. I think you are on the rigbht track - vacuum leak, connector, MAF; something that makes it run lean. You'll get a chance to stare at this one when you do the PCV: how is the vacuum elbow at the passenger side of the intake manifold? I'd replace any/all...

Finished this job today, thanks folks for the input. I used the Permatex conductive paint product. Found the nicks with a voltmeter while the grid was turned on. My recollection is that final drive ratios are different between GLT and T5 ("turbo") slush boxes, that's why I wrote that. But Maybe I am conflating a GLT/T5 difference that doesn't exist with the final drive ratio difference between the NA and turbo versions.

Engine internals and turbo - slightly different. Transmission - different. Everything else - the same. All sensors, mechanical parts, body parts, interior etc. are the same.
