Update: I reinstalled the original ETM and purchased a VIDA DICE 2014D. Initially it pulled 24 codes. We reset them and ran the program again. If you don't, your ETM software is wrong and it won't run. except for limp mode

Thanks for the info abscate. I will try that and let you know what I find.

Clear all the DTC codes, see what comes back. Sometimes one code will disable diagnostics on other systems. Come to think of it, we cannot be sure the codes are from the old engine condition or the new engine condition. Perhaps the ODB is confused by the engine swap.

Thanks for the response DrDan. From what I have been told on forums the codes are related to the ETM. We have cleared those codes but it doesn't seem to make any difference. I am trying to get my hands on a Vida Dice so we can get a better look at the ECM and figure out what is going on.

Here is the update – We’ve checked and rechecked all electrical connections and checked for vacuum leaks. The ETM was removed, cleaned again and reinstalled with the proper torque.
