It doesn't sound to me that your issue is related to the climate control system but is an issue caused by the dash mounts. Try and place a few business cards between the dash and the windshield and see if that changes the sound any. If so: Check out the link below.

I FOUND IT!!!! AND BOY DO I FEEL STUPID!
Turns out that I was going about it all wrong. It had nothing to do with the knocking under the dash, stuck flaps, clogged vents or motor function. (I didn't figure the noise under the dash out, however it does not do it any more so something I did when I was in there must have moved or dislodged when I started taking it apart.)
Anyway, the issue was: Drum roll .......................................................................
The system was low on refrigerant which was causing the coil to freeze up and block the flow of air no matter how hard the fan blew.
