Just another thought: could one or more failed engine mounts cause clunking sounds like described? Should be easy to check the mounts including the transmission mount.

Endlinks are what Ozark Lee also recommended checking in the link I included above. Holy cow can worn ones make a LOT of noise!
It's tough to determine if they're worn when the tires are on the ground, but with both wheels raised it's pretty easy.

Grab it in the middle and jerk it around. If the joints are worn you will hear clicking and feel movement.
