I had the same problem when it was stuck and I tried to manually lower the top into the box. It had to do with the rear window not coming up high enough and there is a bar in the middle that can go two ways. One way it makes it higher and won't fit in the box and the other it fits nicely into box the way its supposed to. I had to manually help it to get it in. I am just starting to troubleshoot my top because it only partially works automatically. The special tools are really just a couple allen wrenches. One for the motor in the trunk and one for the top cover motor. I can manually raise and lower the top by manually wrenching the two motors into their positions. It works for now on my 98 while I work on what is not causing it to work automatically. I hope that helps. I know the reply is years late.

IN THE FLORIDA HEAT MY REAR WINDOW GLUE JUST CRYSTALIZED AND THE WINDOW JUST FELL OUT.
I HAVE CHECKED WITH SEVERAL CONVERTIBLE TOP REPAIR SHOPS, INCLUDING DEALERS, AND THEY EITHER WON'T TOUCH THE TOP OR THEY SAY THE ONLY WAY TO FIX THE PROBLEM IS TO REPLACE THE TOP FOR $2900.00 . I HAVEN'T FOUND ANY ONE WHO WILL RE-GLUE THE WINDOW. HELP !
