2001 s60 Replaced 2.4 engine rough idle and p0339

I just replaced the engine on my 2001 volvo s60 2.4 non-turbo, 112,000 miles, just had Xemodex do the throttle body on it. The last one was running great and then my neighbor who was going to buy it blew the engine. The car is in great shape and the swap went without any concern. I did change the timing belt before I put the new engine in the car. I have done 4 of them before with no issue.

This is my first swap, so I was so excited to get in and start the car. It started right up and then idled really poorly. I took out my Autel MaxiDiag eu702 and the p0336 code kept coming up, not immediately, but would either set the light or show up as pending. I changed out the crankshaft position sensor with a new volvo one and now I get either P0339 or P0336, never together. When running live diagnostics, the spark advance cycles between 1.5 and 21.5 which coincides with the rhythmic idle. The car idles without issue for the first 20 seconds or so.

I have checked the wiring, clean the grounds to the transmission and engine, checked continuity at the connection to the ecu loom (pins 48 and 66), removed the starter to hand crank and check the flexplate for debris or damage, all to no avail. I even checked the reluctor on the camshaft to make sure no teeth were broken, as I had read on this site about a camshaft code coinciding with P0339, it also looks good. I am not sure if there should be any correlation between the two pins 48 and 66 on the actual ecu, but there does not appear to be.

When the check engine light illuminates for the P0336 or P0339, I also get the message that my emissions system needs service, but only when the light goes on for the crankshaft code. Any advice would be greatly appreciated.

Did you figure this out? Im also getting P0336/339 with a new sensor, it may work fine for 5km but then suddenly losing power and getting the code
