Hi,
I just noticed two spots of rust which almost look like they were chipped from a very small rocks. What is the best way to stop this in its tracks and make sure nothing progresses further.

Yikes..that would be a lot of tedious work getting that back. Touch up paint may conceal it for awhile but won't last for any length of time considering how its down to rusted metal. To really stop it cold you're going to have to get down to the surface removing all rust, level the imperfections with a feathering of filler and build back up to the clear coat with primer and matching paint. Easier said then done. Are those on your trunk lid?
