How bad is it to have a hole in one of the boots on the CV axle should I replace it or can I still use it?

You can go for awhile but dirt will get in there and in time damage the CV joint.

Is it making clicking noise when turning with the wheels to the extremes ? If so, the CV joint is already damaged and a new one should be on the top of your to do list.
