Assuming this is a non-VVT engine (98 or prior): (1) Put the crank on the mark. Be very careful, it must be exactly on the mark. Remove the timing belt. Uhhh... that's not how you remove cam seals. I'm not at all surprised they're leaking. Hopefully you just damaged the cams and not the head/cam cover, just the cams will be easier to replace.

Yes! Put in a T5 engine, turbo and ECU (or flash the existing ECU to a T5 tune), drop it in and go! Or swap in the manual trans now as well ... Basically any 95-98 T5 engine, just keep the manifolds and fuel supply setup that is already there. Replace the rear main seal while the engine is out. Also...
