Your 99 GLT has VVT exhaust , and non-VVT INTAKE.
set the intake with the mark dead on. It’s the exhaust that needs the one tooth bump.
If you set it on the mark after the 1/4 turn backwards it will run ok even if it codes

I still like the LPT motor as the best all around standard motor in P80 cars. I am amazed at the work you have put into the project in relatively a short timeframe. Car looks great and sounds like you have the snagging to work through as per any older car.

The one hanging on the LHS should have a plug in on the back of the lower grille mesh where the fog light when fitted is found. IT is behind the grille whichever version you have.
