I'm just learning about this myself. I believe you need the key switch (ignition switch) to go with the key. I'm not sure if the CEM or ECM know about the key codes. Sorry for delay, life including a new job has gotten in the way. I'm very impressed. Any chance you share / sell your software? I don't know how to get the "tune" in and out of the ECU without opening it and soldering, which I can do, but it seems inelegant. I've used a few tuning software...

I meant to add: disconnect the battery then be sure to check the bolt-down fuses. The bolts / screws / fuse contact points can develop a very thin layer of corrosion under them. Corrosion is insulator. I use many methods of cleaning the contact surfaces, then a light film of silicone or just some ot...
