the trans I got (97) is exactly the same externally as the one I am replacing. What is different about them?

I bought a 1994 engine and 97 transmission to replace the engine and trans in my 1996. My questions are these: I noticed the 94 engine has EGR and the 96 does not. Do I have to switch over intake and exhaust manifolds, or can I just put the 94 in the 96 chassis and not worry about it? Will I need to...
