Did you fit the 2 top pipes to the catch tank the correct way around? Normally the rear left one closest to the block goes to the cylinder head.

Also check when you re-connected the intake to the head, that you did no trap the pipe or bracket for the PCV pipes under the intake on the RHS when looking at the front of the engine (throttle body end).

Transmission fault may be a pipe or connector got bumped somewhere under the air box or in the area in front of that or to the rear. There are several connectors that get un-hooked on a turbo so double check them all. A favorite for me is down below the feed pipe from the air box to the turbo.

You've got a major vacuum or intake manifold leak from a hose that's not in the right place or that split/holed. It's not glamorous but you just have to hunt it down. Inspect intake manifold with mirror or cam
