When I am installing the seals, how far in do they need to be pushed, and how would I properly install them? Do they need to be pushed all the way? Based on all the photos I saw, only the large vvt seal was installed when putting the cam cover back on.

Look at your camshafts and install the seals at slightly different depth, so they won't touch the wear area on the camshafts.

Also, rear Corteco seals tend to leak. I had to pull them off shortly after and install Volvo seals.

When I took the cams off, they were aligned with the markings. I could not see the crankshaft markings well, but since the camshafts were alight the crankshaft would have been as well. Now that I am putting the cams back on, would the crankshaft have rotated slightly, and need to be aligned?

Just install the timing belt as usual, keeping all the marks aligned. Shouldn't be any problems. You may need to rotate shaft(s) slightly, yes.
