As for the thermostat, the rubber seal is all that is needed, no gasket or permatex. Before you attempt to remove the 2 T40 screws, clean the dirt out of the top of the screws. I suggest using a very good T40 bit, at least a 2 inch extension, and a 3/8 rachet. Push down very hard on the ratchet to maintain a good grip on the screw, especially the rearmost. It is easy to strip the head, so be careful.
I never found the ECT sensor difficult to access or remove. Do not let antifreeze pour over the alternator, drain a quart out of the system first.
As to the EBD ports, look for a small wire bottle brush to clean the corroded contacts. And be gentle with the probe wire, they are known to break off the probe when bent too much.
