Regarding draining the fuel; I found it was easy by just removing the valve core in the Shrader valve on the fuel rail, slipping on a piece of rubber hose, and then just turning on the key to pump out the fuel.

I'd reach out to a tuner first before spending that kind of $$. Might just be a matter of reprogramming it, which would probably be less than $200.

Well I popped in a set of reds, and the car seems to like them. I have had an issue with surging at around 2800rpm, and that was with browns. It got worse with the whites. But doesn't seem to be occurring with the reds.

I think you will find it easy enough to remove. 4 bolts, a hose and a connector. Installing might be a little bit trickier, but totally doable.

I think people are going to come to regret using PEX in any form. The constant expansion and contraction, particularly with the hot side, will eventually cause a failure either with a fitting or with the hose itself. As you have already found out, vacuum hoses are a good start.
Putting aside the obvious (timing belt etc), I would think engine mounts would be next on my list.
