The car has a vibration when you accelerate from a stop, feels like the drive shaft. It's worse the more throttle you give it. Will do it a little when it first hits second gear. After about 40MPH it vibrates very bad all the time, felt like the car would shake apart. I pulled the drive shaft and checked everything. The rear transmission flange was very loose, so I replaced the bushing and seal, and it,s now good and tight. Had to remove the extension housing to replace the bushing as I don't have the right tool. All the U-joints felt good and I replaced the center bearing. It still has a vibration when accelerating, but not as bad as it was. The constant vibrating now starts at about 50 MPH instead of 40. We have owned the car for about 3 years and it has always had a small vibration.
It is now to the point where it feels harmful.I tried putting different rear tires on and that made no difference. At about 50MPH there is a sound that sounds like a bearing. I put the car on jack stand and had my son drive at about 50 while I put a stethoscope on the rear wheel bearings and did not hear anything bad.
Does anyone know what I should do next?

They were balanced, but it was long ago. This vibration comes in from a stop to 10 or 15 MPH, if you accelerate harder it stays till 20 or 25 MPH.There is no shaking in the steering wheel.I installed different rear wheels and it made no difference.

The speeds have changed somewhat.
You seem to be sure that the rear wheels are to blame for the vibration and the "sound that sounds like a bearing." Have you checked the front wheel bearings?
