Look for a blown off or busted intercooler hose. Kinda sounds like one may be loose - start with the small one at the turbo and follow them on back to the bottom of the intercooler, then back to the throttle body.

Update, I replaced the fuel filter. Very noticeable improvement now with acceleration,not sputtering when I brake anymore. Still rough on idle. Any suggestions? Right now it's idling at 950, what is it supposed to idle at once warmed up at normal temperature? No ac or heater on.

850-950.

CEL on? The 5-cylinders just idle kinda rough at idle.

Bump it into Neutral at idle and see if the idle smooths out. If this is the case, it's time to replace the lower engine mount and possibly the transmission one as well

CEL on and sometimes it flashes. It never used to idle THIS rough before.

Still misfiring then.

Back to checking for air/boost leaks. I'm kinda wondering if replacing the MAF/resetting the battery just got the car "used to" running with an air leak.

Sorry, forgot to let you guys know, that now there is only a misfire on cylinder three and no longer on three and five. My upper engine mount is completely done, could this be a contributor?

I'd run a compression test on #3.
