Runs with a little hesitation on the highway. It feels like rough road, but disappears when the clutch is depressed. Once after a half hour of highway driving it started balking on a secondary road. I thought it would stall out, but it hung on. Once while braking hard the Ser-vice light came on, then went off a minute later. Car now has 105,000 on it.

Mass air sensor was replaced about 15,000 miles ago (after one week and about $700 in additional unnecessary repairs at the dealer). When it gets warm the PCV system will be changed out, and I have the typical tailgate work ahead as well.

Do you have any ideas for what could cause the hesitation?

I'm going outside of the box but I'm betting on the electrical part of the ignition switch. The tell to me is the "Once while braking hard the Ser-vice light came on, then went off a minute later" of your post. The service light will only come on after you start the car and then will extinguish within the programmed time (x minutes) afterwards.

You could have other minor problems as well as all of the symptoms don't correlate to a single issue.

Read your codes....even if there isn't a check engine light on, there could be codes stored which will help you determine the problem and what to do.

I would also check the hose between the air cleaner and the throttle body. I had a similar problem and there was a crumbled hole in an out of sight part of that hose. I drive a standard and sometimes coming off the highway it would die on a feeder road when the clutch was put in. It wasn't getting the right air fuel mix I guess since it was sucking in air from that hole. Also gives you a good chance to clean the throttle body. Of course mine is not a turbo, so your type could be different, but it is a cheap thing to check either way.
