Make sure the bracket that is underside of intake near the TB is not being pinched. If it is, it'll created a nice source to a vacuum leak... If you have not tweaked or cracked the manifold from the torquing unevenness.

Manifold, related parts and gasket are likely culprits, as pointed out. I tore my manifold gasket near the front stud where the fitment is tight. But you found the culprit, which is good. Took me a couple of tries as well. After my attempts I got to the point where I could do the job in about 45 minutes!
