When and how to clear codes - or NOT to clear codes

I am just finishing up after timing belt, full brakes, and PCV service on my 2006 V70R 2.5L T

I have a no start - which I will go back to basics and verify my cam/crank timing - I do have
ECM-616D Exhaust camshaft reset valve - signal too low, and same for Intake - the actuators are plugged in - however tomorrow morning I am going to check if I possibly swapped them......

Meanwhile due to some key cycling while I had TPS disconnected for instance, and the alarm module out, and a low battery at times I have a collection of codes which I think are irrelevant - what is the process to clear them with Vida/Dice - and is there any true harm in clearing everything and then see what comes back now that everything is back together?????
I have recorded them all in a spreadsheet.

The car ran fine before I took it apart, but did have some warning (yellow codes).

Low battery


Clear all those codes, charge battery full, fun it and see what comes back.

Agree. As you have codes written down you have a start point. It will take a few cycles to know if the codes are truly cleared and not pending.
