Tomorrow I’m going to harbor freight to get a chisel and then autozone to get a slide hammer. Is there anything else I should get?
If this doesn’t work I’m going to give up. I’m pretty sure the passenger side axle was causing the most of the vibration. I did push and pull on the axle shaft a lot could that have damaged it?
Is it possible to take the other axle out and spray penetrating fluid or atf in there?
Can't get drivers side axle out.

Seriously just get a damn axle popper. Just rent it on auto zone if you have to. I was able to do it in under a minute.

In my experience the vibration is most often the passenger side, as the previous poster suggested get an axle popper or rent one. If you do woodworking, I have one like one of these that is nice and flat to get behind the shaft flange and wide enough to spread the load on the transmission case.

I already stated that I tried the axle popper it and it didn’t work. Mike looks the same as the one in the Amazon link you gave. Ideally one at front, one at back…as wide apart as you can get them and torque on them equally. You only need the skinny one. All you need to do is lift the car high enough, stick the popper as far in as you can and then tap it in with a hammer.
It won't work of you lack the space to give it a good tap, but it will go right through. It's just brass.

Success! I got a bunch of crow-bars and chisels at harbor freight, and I tried to use them for about an hour. I decided to give the axle popper another chance, and in my anger fueled swing the axle popped out! I don't know if using the chisels loosened it somehow, but I spend a long time trying to use the popper before with no luck. It also helps to raise your car as much as possible so you get a long swing.

The axle didn't seem that rusty, however inside the transmission did. Can I put a bunch of grease on the new axle before I put it in? Also, what is the best way to clean all of the rust out of the transmission?

Good job! My first one went that way also. Don't worry too much about the rust in the axle bore and yes, put some grease on the new axle before installation to make it easy to get out if you have to. Additionally, keep your old parts, that driver's side is an original GKN and is likely still ok. Do clean up that seal and be careful not to damage it.
