All the fuss with the cooling system is a waste if there is combustion gas in the cooling system. That is an easy test. Find a shop that will do it and then if that is clear the other items should be checked. If there is combustion gas in cooling system then pressurizing the cooling system and viewing in the cylinder with camera probe will let you know if it is a cracked cylinder. Head gasket on these R motors is unlikely from history. Crack at top of cylinder is not a high percentage failure but it has happened enough to be noted.

If you are going to an Indy shop for the flush, spend a bit more and have a compression and leakdown test done. This may give more info about the integrity of the head gasket, the head and the valves (since you had an overheating).

Another thing to do is have the shop (before the flush & refill) test for exhaust gases in the cooling water. You can do this yourself - even I can do it. A kit similar to this (https://www.amazon.com/UView-560000-Com ... B000NPDL76) will easily answer the question. Just carefully follow the directions (mainly don't get coolant into the tester).

Good luck.
