Add some silicone lube and try to push the pipe as square as you can. I didn't have any problems, had to do it twice (in two cars), went in without much hassle.
How much does the lube base matter? I don't have anything with a silicone base, but I have lithium and petroleum.
Most o-ring material is resistant to oil/grease so you could get by with a petroleum based grease but would be better to use a silicone based grease. If you have any dielectric grease this would work too.

I got the clips out, but now that I'm reconnecting the pipes, it seems that the o-ring is keeping it from going in all the way, and I can not get the clip for the top pipe to even get in the holes, as I can't fit my hand in there. Is there a way to get the bottom pipe off so I can put the clip in?

I cut the zip tie that holds both those pipes up high under the dash. Had to buy long pliers, like 1.5 foot long. After that the pipes had much better maneuverability, and I had zero problems reconnecting everything back.

I think I may have used the same pliers to push square against the lip on the pipe.

I did it, and no more leak!

If anyone in the future has problems getting the pipe with the o-ring in all the way, get fully out of the car, then reach in and press your hand against the pipe, then lean your body weight on it.
