Limp mode should show trans limiting and spark plug codes.

Did you disconnect the battery to charge it, I guess not. If it takes a charge when disconnected then theres a short in...maybe the brake controller or abs motor. Your 2001 uses the first generation electronic throttle module (ETM) which lives for about 100-150k miles then can fault. It may or may not generate fault codes when first failing.
