You aren't finding a loose wire in the harness on the new engine?
The new engine's harness has the plug for cooling fan module and it plugs in and latches as it should?

1.Glad you are using the old computer.
2."Are you saying that the wires in the used harness may go to different places than my original."
Not sure how you came to that but the answer is "No" . You said the new harness didn't have the wire so I am suggesting a harness that you said "did" have the wire.
3. "it seems like it would be easier to find the broken wire in the harness than to change the entire harness." - I agree - let us know when you find it. Look in the area it is supposed to be (use old harness as a guide) to see if you plugged it in to something else. (Like the customer who incorrectly plugged it into the alternator)
4"The motor is in the car and there is virtually no room to pull the harness off. "
Refer to #3 first but you can pull the harness off with the engine in the car "if needed". You have to go under the car to unplug the wires under the manifold if you can't reach from up top and the rest is easy.
5." It seems that every pin on the connector would go to same place on identical motors." It depends on emissions equipment etc. But if all things are are exactly the same then "Yes- of course"

2. Look in the area it is supposed to be (use old harness as a guide) to see if you plugged it in to something else.
I have looked in the area where it is supposed to be (not there) definetly not plugged into something else. I have used the old harness as a guide came to a dead end, that is why I am seeking help.

Everything seems to be the same. everything plugs in where it should the only thing different is the one missing wire that goes to it's own plug on the cooling fan. I just don't know if that is some kind of heat sensor that tells the computer if the car is warm and if it was possible if they changed the location of that sensor from early 2003 to later 2003. Lets run this senario, early 2003 the Pin on the computer (lets just say its A7) goes to the cooling fan, then late 2003 they changed the pin A7 to go to the block. Seeing that all the connectors that where on the block where connected I did not compare all the conections on the blocks.

I plan on ringing out the original harness with a multimeter tonight. If I find the correct wire I am thinking of cutting it and splicing in my fan wire to the same pin location on my computer. That is if my senario in #3 is incorrect and the harnesses and computer pins are the same.
I am not trying to be a pain, I just want the car to work correctly.

If the engine and harness are from a 2003 S60 2.5 AWD as the seller stated then there is no change in the purple wires location ( it should be in exactly the same place). It is in the same place on all S60's up to 2009. ( Update - Yes it is in the A7 slot on diagram). It is a pulse with modulated signal from the ECM so you don't have to worry about it being connected to a sensor as it is an ECM output.
Don't worry you will find a solution once you locate it in the old harness and then repair the new one. ( I think Wiring diagram should have the info- I will check and update this post with what I find)

Okay, here is how tonight went. I rang out the A7 pin on the computer side and the violet wire goes to the fuse box plug on the drivers side inner fender. Not totally trusting my test, I cut the harness open only to find the test to be correct. A7 on the original harness goes to the fan. So..... I decided the prudent thing to do is put my old harness on the new motor. Tonight I succeeded in removing both harnesses from the motors. Saturday I will tackle the install. Lesson learned, this would have been much easier with both motors out.
Wondering if anyone has any idea what year motor I have. Apparently it is not a 2003. I was wrong about the harness having the +and - for the fan, these are on the car harness and I am guessing that the motor I put in had the 3 wire plug for the fan.
