Okay, when attached to diag unit B on port 1 I get the codes 1-3-5, 3-1-1, 3-1-2, 3-1-3, 3-1-4, 3-1-5, 4-1-3, 4-1-4, 4-1-5, 4-1-6, 4-1-7, 4-1-8. I went through them for a while and those are all of them and then reset to 1-1-1.

Using the wire from A is correct - it works for all of them.
1-3-5 No engine temperature frequency signal.
3-1-1 Driver's side damper motor shorted to ground or power.
3-1-2 Passenger's side damper motor shorted to ground or power.
3-1-3 Ventilation damper motor shorted to ground or power.
3-1-4 Floor/Defrost damper motor shorted to ground or power.
3-1-5 Recirculation damper motor shorted to ground or power.
4-1-3 Driver's side temperature sensor intake fan, no control voltage.
4-1-4 Driver's side temperature sensor intake fan, fan seized.
4-1-5 Passenger's side temperature sensor intake fan, shorted to ground.
4-1-6 Passenger's side temperature sensor intake fan, no control voltage.
4-1-7 Passenger's side temperature sensor intake fan, fan seized.
4-1-8 No control signal to ECC power stage.
It will be interesting to see which codes re-appear. The big one there is the power stage and that is likely the source of the smoke you described. Unfortunately it is a pricey little bugger. It is easy enough to change though.

Is there a way that I can make them re-appear (like driving or turning the fan switch on) or is it just a waiting game? I have read posts of further diagnostics like mode 2 and mode 4 - would those be beneficial or have I gleaned all that I am going to from OBD?

Okay, went out and started the car...screwed around with the air controls for a bit and let the lights blink for a while and then ran diags again. Here are the codes that returned:

The early version of the ECC controllers are dropping like flies. It is normally apparent if you remove the controller and pop the cover off. On all of the bad ones I've seen the there is a large burned area and a blown up capacitor.How would I know if it's the ECC unit itself? Also, if it is the ECC power stage is that the Blower Motor Resistor?
The power stage is the "blower resistor" for the ECC, it really isn't a resistor but a MOSFET transistor.
Removing the ECC is easy, just pull the radio out - you don't need to unplug the radio but if you do you will need your code to get it to work again. Once the radio is out just reach up behind the ECC and push it out of the dash. The wires are long enough that you can disconnect it after the controller is out.

Would you advise that I check the ECC first and then move on to the MOSFET? Codes-wise is there a possibility that it's the blower motor itself or either the MOSFET or ECC? Just want to go the best route first... If it is the ECC, where might I buy one of those?

Being cheap, I always do the stuff that isn't going to cost me anything but time first.
That would be to pull out the ECC controller and give it the visual inspection. Surprisingly you can buy the entire controller off of eBay for less than the cost of a new power stage if that is your problem.
If you have no visual damage on the controller then the next step is the power stage but that it is normally not a returnable item.

'Nuf-said', I'll check it first thing in the morning and then resume posting. If it is the ECC, can you tell me what I should be searching for on eBay? I have done some poking around but haven't found anything but I am probably searching on the wrong keywords.

Okay, if any of you read what I posted just a few minutes ago 'scratch that'... I finally found the little culprit...and it wasn't the maroon thing that corresponded with the burn spot...it's a spot on the large board on the bottom...soldering spots all burned up but it wasn't obvious the first few times I looked. Soooo, I guess it's my ECC...
Should I look at a junkyard or just on eBay? Also, is it possible that the MOSFET caused it to fail? Just don't want to buy a part and then it fries too...

It sounds like yours failed in exactly the same way that all of the rest of them have been failing. Junk yards tend to be expensive when compared to eBay where they routinely go for under $100.00. The power stage won't take the unit out even if it is bad. I actually think they are all failing due to a manufacturing error since they are all failing in the same place.
