I am having problems understanding this. So, you lower the car but still have the jack supporting the control arm (at right height) and then bolt it down?

I typically do it the other way. With the car on the jack stands I use a floor jack to jack the arm up to about final ride height (you get to a point where the car actually wants to come off the jack stands due to the sway bar) and the torque the two large bolts through the bushings down.
