Talk with Xemodex and explain them the whole issue. They know these things in and out. And I think it can be fixed if you still have the original CEM, fried or not.

Maybe look at the temp gauge needle, as the car is warming up, does the needle climb at a steady rate? Also inspect the wires to the coolant temp sensor, in particular right where they go into the electrical connector, sometimes they can crack at that point The old oil filter looks really clean. Nice find, that was a pretty creepy behavior. Perhaps when the car doors got closed/opened, the power to the homelink was going on/off having the stuck button operate the garage door

That really sounds like the typical clutch issue, assuming the gap is fine, may meant the clutch is worn out - still check the small wire to the compressor just in case is not secured properly. I'm thinking about the micro switches on the door latches or on the trunk. Try isolate the faulty part by pulling it's fuse if it has a separate fuse or try just unplugging the latches one by one (may require door panel removal)
