I had an ignition switch go south last year and I was getting all kinds of weird problems. When you have the key in the ACC position, if you wiggle the key around a bit, front and back, do any of your lights come on?

In the engine bay, running into the firewall should be two vacuum lines if I remember correctly. I have the same problem with mine, and the only way I've found to get it to close is to do the same thing with the wind deflector... Unfortunately I'm not sure of the way to fix this, but if the roof is off balance like you said, that sounds like it could be a potential issue.
