Since you have illiminated obvious items such as pumps, relay, spark etc then it sounds like Fuel Injection problem....you have already saved alot of expensive shop time.

You could spend the time tracking through the wiring diagram and individual parts through the FI system down to the injectors ...

What you are describing sounds like an intermittent electrical problem...I will bet it it the fuel/ignition relay.
